I have heard that intel based motherboards work very well with intel processors but not with AMD processors.
ATI processors and gfx card work very well with AMD but not with intel.

Ya its true in theory. but its not noticable.
I have used ATI with intel with great success. also Asus with intel works with no problem at all.
It is absolutely wrong. Its a myth.
Both work well with each other.
But its simple that if you use same company than its better.
Intel based mobo must be installed with intel processors. You can't instal amd processor on intel-based mobo. But for the gfx card, I think there is no difference. But I never buy/installed ATI gfx card though..

my advice, try using all same brand. Like buying computer in one packet, trying diffrent component it make destroying your computer.
Most retail motherboards would work. BUT there are some compatibility issues to look out for:
1. Case compatibility. If PC case is small, full ATX size would not fit, only micro-ATX size.
2. New motherboards usually support even old processors on same socket format. To be sure, check the CPU support list on mobo maker's website.
3. Do not worry about back panel ports compatibility. Retail motherboards come with their own backplate.
very true, when you make your computer from the same supplier you will not have problems , but when you decide to make your pc from different components and differnent suppliers you can have problems!
